Do I need to take the engine out in order to accomplish this? I'm going to order a set of 4 because mine are showing signs of dry rot and I want to get it done this winter.

I don't see a procedure in my Clymber manual. Also, do I need to tune the carbs once I do this?

No. And no...........but, it wouldn't hurt to synch the engine and adjust the mixture screws if that hasn't been done in a while.

I have removed 32 intake bolts and not one snapped. The bolt holes are open and don’t get stuck.

there have been quite a few who have had them snap. would not hurt to start penetrating oil untill the new parts arrive
