Have you primed the carbs and ensured that fuel is flowing to them?
The first fill after being dry can cause an air bubble to block flow into the bowls.
Crack the drain screws to be sure each bowl is getting fuel.

I'm using an auxiliary tank right now because I know I will need to make some adjustments. Would I have to crack the screws if I just checked the levels? I did that with the carbs off the bike. I didn't drain them before reinstalling them.

with drain screw open do what you did then lower the tube to recheck. tube will refill to fuel level and yes you need a fuel supply hooked up when you wet set test.

Rechecked again. Filled the bowls and let it sit for a few minutes. With the auxiliary tank connected, open the drain screws to make sure fuel was flowing, closed the screws. Connected the clear hose and opened the screws and checked levels. All sit as in the picture. Going to reconnect the carbs and see what happens.

How does that song go, can't start a fire without a spark? Decided to check the spark off the plugs, and nothing on 2 and 3. Coil? Recently changed the plug caps, and they are tightly on.

Nothing going to caps on either side, which is strange because I had spark on 1&4 the other night. At coil 1&4 2.9, 2&3 2.6

Nothing from either 1&4 and 2&3. Should I take the caps off and check? They are brand new.

with caps installed you are looking for 21K ohms make sure meter is in correct range .

if above fails unscrew caps and re test.

With caps installed, no reading. With caps off, no reading. I did cut the wire back a bit again, just to make sure I had good connection. Noticed that the 1 wire had a bit of corrosion (blue) inside. But I did have spark from that wire the other night.

corrosion is the issue , it will keep caps from making contact when you screw them on. use a little silicon on the insulation

Is it possible to replace the wires from the coils to the caps?

    Yes, but not so easily.

You can cut them short and splice in new (NGK has splices)
    ignition-wires.112190
    or...
    Spark plug wires

    Or new coils from Chacal.

Just confused as to how I was using a color tune last week, and now I have bad coils or wires. I guess my option is to splice wires on a 38 year old coil, or replace the coils.

Coils work right up until they don't.

One thing to do before jumping to replace them is to try and start the bike in the dark. Have a spray bottle of water handy too.
Look for sparks jumping to ground, which is an indication of insulation that has failed (this can happen at the coil body or at the wires).
A mist of water before the test will make it easier for the pixies to find ground.

Also double check that the primary side of each coil is plugged in with a clean connection, and that there is continuity to the TCI.
