Just recently got an xj650 and have been working on it the last few days and my biggest concern right now is that the rear tire still spins no what gear I have it in? I didnt think it was normal..my buddy suggested it could either be a clutch/tranny problem or either a compression problem. Anyone else have this problem? I dont have any clutch cables attached yet (project bike) so i'm hoping the clutch is just stuck in neutral.

Are you talking about when it's running on the center stand while the Trans is is neutral? That's normal for it to spin a bit.
Now if the bike moves in neutral when the tires are on the ground, that is not normal.

if bike is in gear then turning tire should be difficult because it turns motor at the same time.
if you are saying the rear tire spins as freely as the front tire but the motor does not turn you have a problem.
can you hear and feel the tranny shift into gear?
is the drive shaft turning? is it missing

It definitely doesnt turn as easy as the front one but yes the drive shaft if turning and I can hear the transmission. The bike doesnt have a battery so I havent started it yet. But I shift through the transmission I can still turn the back tire, it takes a little effort but I didnt think I would be able to at all.

its all a learning process, and thinking how each system affects the others.

if pistons are not moving ,take off the clutch cover oil will come out so ypu may want to put a pan under it or lean it over, then see what moves or doesnt
post a photo of your clutch arm lever

What would be the easiest way to go about checking if the pistons are turning?

Take out the spark plugs and (partly) insert some straws (the kind for drinking sodas).
They should be long enough to rest on the pistons while the top is sticking out.
Then when you rotate the rear wheel, you will see the tops of the straws moving.
Stop when a straw is going to disappear completely into the spark plug opening because the piston moves down and the straw is too short.

Just see if you can bump start it. If it starts, or at least tries to start, then everything is fine mechanically.

You have varying degrees of mechanical advantage at the rear wheel depending on what gear you are in. Depending on your strength it is normal to be able to make the rear wheel turn when in gear, though it will become, ore difficult to do so when you hit a compression stroke.

This does not rule out clutch slippage, but if it were slipping badly bump starting will be difficult.

Is it possible that the drive shaft isnt lined up? I dropped the rear tire and the shaft came out with it. I did this the first day I got it because I was just tinkering with it and I dont remember what it was doing before i did that.

Just exactly how did you go about removing the rear tire? The driveshaft and final drive should have remained in place when you did that.

I pulled that supporting bar that runs through the rear wheel and brake assembly disconnected all the brake lines and unbolted those four bolts where the black and silver part meet that cover the drift shaft components

OK. You removed the final drive (which was unnecessary to remove the wheel). It is very possible that you did not seat the drive shaft into the u-joint socket. This will be an easy fix.
Re-do what you did, but this time peel back the u-joint boot (rubber bellows at the rear left of the engine) and make sure that the drive shaft is in the u-joint socket. It will snap in place once seated.

Also get a service manual and refer to it so you don't have to re-do your work in the future.

Regarding your keys, any good locksmith can make you copies- find one that has been around a while. I had no keys for my bike when I got it, I brought the fuel tank and ignition to a lock shop and in a day they had two keys for each made. No codes, nothing supplied by me- they just made the keys fit what I brought them. If you have a key to copy it will be a piece of cake. Don't waste time at Home Depot or your local hardware store, etc- find a locksmith.
