i see there the 7 wires that come from the silver box but how do I wire the 3 white wires and the green wire into the other box?

and wtf is the ACG? can some one please help me out here. I understand what to do with the red, brown, and black. but im clueless with the other 4 wires, please someone help me!!

The picture on the left is the rectifier/regulator---with the fins on it. It keeps the voltage at a max of 14 volts (regulator half)
The rectifier ( same unit ) changes the alternating current fron your generator to a useable direct current for battery and lights etc.

The box on the right with the writing on it is your TDI box, it's the "brains"
It controls firing and spark advance curves.
ACG would be shortform for Alternating Current Generator IMHO.
You should have a connector with the corresponding 3 white wires in the main wire harness. The wires from the rectifier/regulator has the largest connector. Can't be pluged in anywhere else.
Hope I helped you out. :)

You can try to leave it out but you won't get far. The wiring diagram you have isn't the complete wiring diagram.
When the bike is running, the generator is making AC current.
That power is feed into the voltage Regulator/Rectifier to change it into Direct Current. Which is used to feed the bikes electric needs. One of which is the TDI box. Which controls the firing of your coils.
TDI is connected to your pickup coils which give the timing for sparking each cylinder
The excess is feed into the battery.
You need to see a proper electric diagram to see more complete picture. Each of your connectors on the reg/rec and the generator have their own special matching connectors on the wiring harness. You should not have any unpluged connectors left over.
I think you can find the proper wiring diagram around this site, somewhere.
Most people will advise getting a proper manual for your bike.
Don't pull out your hair just yet :)
    Give it a few days.

so the bike wont run with the wiring diagram I have?

I want as basic as possible, have it start and run, have head lamp, tail light and blinkers, thats all. charge the battery too but as basic as can get, no gauges or anything

I don't understand the schematic of the rectifier... It shows 4 leads going into a single diode.... should be 4 diodes in a bridge and caps in there to smooth/filter out the attenuated signals to dc current... otherwise that looks like a pretty basic schematic. I wish I had more to give

The black box is wired to 2 proper connectors that ( on my bike, a 550 ) is
beside the fuse box. Yours may not be in the same place.
What is wrong with your wire harness?
Are all the parts to your bike from the same model?
You need to fit all the connectors ( hook up lights and relays in proper place as a "dry fit" first) to see what danglding wires are left with no
    "Matching" connectors.
Seems to me as though you have a some sort of "basket case" bike.
On my wire harness the reg/rec wire harness connector is the biggest connector. Because of the power that is being handled. It's under the seat
    on mine.
The connector for the white wires from the generator is not connected to the TDI ( ignitor, or black box) directly. Just a small 3 wire connector.
It is connected to the main wire harness close to where the small connectors for the rear signals, tail light, tag light, brake light's are connected.
Is your wire harness on the bike or do you have it off the bike?
Sorry for all the questions but you seem to be in a heck of a quagmire.

I searched for the wire diagram for your bike but all I found was one for a
    British model.
If you want it then PM me and I can E-mail a couple different sized ones to you. You might end up with the throttle on the left side.

Be sure to replace the old Fuse Panel with a new one with blade connectors ... not the glass Fuses.
The old Fuse Panels are all beginning to fail just because they are getting old and the clips are brittle and not making good contact.

An old Fuse Panel will betray you.
Although everything looks good the resistances are way too high and the Ignition Circuit doesn't get enough current to make the bike run.
The problem can be intermittent and be very frustrating.

Most serious XJ-Bikers have done their Fuse Panels and don't have to worry about losing power to the Ignition System or lights and accessories.
It's vital to have a new Fuse Panel in there.

If I were you I'd be doing a Fuse Panel before trying to sort-out the other electricals; because the Fuse Panel could be the problem.
