    Really stupid question. Does the cdi on my bike need to be encased? Or can I just mount it with the connectors down upload_2022-2-11_12-40-32.jpeg

    Near the back tyre it will get soaked. I would fit it as high up as possible. They are usually mounted under the seat on some XJ's or behind the side panel where they have some protection and are not encased. If you can make a watertight box it could work where it is. I wouldn't leave it there without some cover on it in case you get stuck on the side of the road.

    There will Be a mudguard that takes up the entire width of the frame and a fender over the top of the tire. Would that change things?

    Yes it will it is just that if water can get into the connector plugs you are going to have potential ignition problems. Try it and see you can always relocate the TCI if you get water in the connection. Good luck.
