    Have you rejetted the carbs?
    You must be running pods.
Do a plug chop and see if you're any were close at idle.
The stock exhaust has changed your tuning.

Popping in the exhaust can be one of several things. Are the valves set? Are the carbs clean? Are the float levels set? Have the carbs been sync'd, Are the plug wires in good shape and on the right plugs? Is the stock air box on the bike or Pods? Lets start with those questions and see what comes of it.
