My xj 650 never ran right, cleaned the carbs and went to synce up carbs from vaccum ports and found some compression along with the vaccum. i checked my valve clearances. And from what i can gather here they werent far enough out of spec to hold the intake valve open. Should i pull the head off and check for burnt valve seats?

Let's check the timing first. Gotta make sure the cams are opening and closing at the correct time.

Do a compression test before you take anything apart. Let us know what the numbers are.

I Checked The Valve clearances and compression. Compression was between 30 and 40 for all cylinders. Intake valve clearance was .000, .004, .002, .002
    Exhaust valve clearance was .005, .007, .004, .007

Whoa! 30-40 PSI? You have major problems in there. Your clearances are a mess. 0.004-0.006 for intake, 0.006-0.008 for exhaust. You need to get the valve specs within tolerance before your compression test will give you values worth anything.
    Good luck amigo!
