Just started my first repairs on my 82' Xj650 maxim. The first job is to replace the valve cover gasket and i got it pulled just fine but when I did there seemed to be a bit of a funky smell. Is that normal? Looks like it needs a oil change next too. My other question was when I pulled the air filter out it doesn't seem like the one that was in there fit correctly the flat section was not sitting against the opening to the carbs. The other thing I noticed was that there was oil on the outside of the air filter, is that normal? or should I be worried?

Bikes smell like Oil when you take-of the Cam Cover.
I've never thought of it as "Funky".
    Stale petro-chemical odor.
    Normal.

Can't hurt to Change the Oil.
Use 6-Point Sockets on the Drain Plug and Oil Filter Bolt.
Do NOT mess with the Middle Gear Plug.
Leave that all alone or you could fk-up ... BIG time.

The Air Filter moves away from the seat when the Cover is removed.
If it's an Aftermarket one ... it might not fit right.

Oil on the outside of the Filter is not Normal.
IF the Filter wasn't seated and there was too much Oil in the Bike the Filter might get Oily.

Pull the Filter out and Paper Towel clean the "Shelf" beyond the partition where the Filter seats.
    How much Oil's in there?

There is not much really just a real light coating and not on the whole thing either just part of one side and on the bottom half of the paper filter, I don't think the filter is the correct one and I don't think it has sat in there properly for a long time. Another question, I have the new valve head gasket but should I replace the rubber gaskets around the bolts aswell?

Most certainly. Those rubber "donuts" are what actually push the cover down; the bolts have stop collars on them to prevent overtightening. Once the donuts become compressed, they won't hold even a new gasket down tightly and you will get seepage.

Replace them as a set and the whole thing can be reused many times in subsequent valve adjustments.

Some oil film in the airbox is normal as your crankcase vent feeds there.
