Ok, carbs have been cleaned multiple times since my last post up here. I have synced the carbs via a carb tool my buddy has.

    When starting cold:
Bike takes about 3-5 Pushes of the start button to start kicking over, then 3-5 more for it to catch and stay idling(rough). Now once running I put my hand on the exhaust pipes and all of them except #2 heat up. (which is obviously causing the starting problem too). Even after sufficient warmup, the pipe is still cool to the touch and still idling at 1500 with choke.

I decided to pull off the pod filters(I know I said pod filters but keep reading) and cover up the #2 carb until it bumps up the idle(2-3 secs) then it goes up to about 4-4500 rpm and stays there until I pull the choke off. Now she runs perfectly! I can ride around all over and not a single problem. 90% of the time it works the first time I cover the carb. Occationally it takes a few extra times.

Now starting after this has been done and it is warm:
Again 90% of the time it starts up and idles just fine. The other 10% I cannot tell if yet again it isn't firing because the pipes are way too hot to begin with.

What should I be looking at here? Again I have cleaned the carbs multiple times. They have soaked hours in an acid bath at my buddies shop. We are both out of ideas of what's causing this. I thought it may help if I move the vacuum line off of #2 and moved it to #1 but no luck.

    Any advice?

    You SOAKED the carbs?

Did you pull the butterflies and replace the throttle shaft seals? Because if not, the soaking has probably "done in" the throttle shaft seals on #2.

As soon as you write: "Run's; but needs Enrichment" (Choke) ... you KNOW you have a Fuel Delivery issue.

Are your Spark Plugs telling you anything?
My guess is that that they are too Clean, ... if they have a chance to burn clean after using all that Choke.

    You're running Pods.
That makes it an adventure in finding the necessary Idle, Mid-range and Full Throttle Mixtures you need to run it.

Some guys get their Bikes running well enough to be satisfied with the Pods after only making a couple of tries at RE-JETTING.
The success rate for RE-JETTING in this Forum is less than One-half of One Percent.
You almost have a better chance of being struck by lightning.

You want us to tell you what to do to get your Bike running well on Pods.
    Sorry.
    We can't do that.
But, the problem has had people working on it for damn near 30 years.

    Here's a few clues:
    You have to re-jet.
    You have to shim.
    You have to eliminate turbulence.
You have to solve the problem of Main Air.

There's only one thing more frustrating than trying to get an XJ-Bike Dialed-in with Air Cleaner Pods.
