Number 3 won't fire on initial start up

    No. 3 carb seems 'idle' from dead cold start, even with choke on. Give the bike a minute, literally, and it comes right up. I pulled the 'choke' plungers and cleaned them, and it seemed to help a bit, but the bike will only choke out at like 2500 rpms and that is after a few mins.

    The pilot jet has a crack in it from the PO overtorquing it, and this is my suspicion that it is somehow having an affect on firing.

    The carbs were cleaned and all directions followed etc. Totally stock bike.

    Try swapping that plug to another cylinder, see if the problem follows it.
