I pulled the YICS Yamaha cover off the left side of the engine and saw bad rust and bad corrosion also what looked like the ground wire was cut and another wire that went up and into the bottom of the engine was disconnected. What is that part.? Maybe this could have been the reason for me not having spark at cylinders 1and 4 and having a short circuit and blowing fuses like crazy.

So i put in a used but awsome and working governor or pick up coils i spliced the wires and installed it all in and then taped it up nice. Does this sound like i could have gotten my spark back and how do i test this with the engine out of the bike? (iam redoing my top end)

Pretty sure the wire going to the engine is the low oil indicator. As for the coils, I think the only thing you can do is test the resistance, the haynes has the specs (.700ohms+-20%?). Im not sure how you could test them without cranking. Id like to know too if there is.

Lou is probably right; there are a few sets of wires that run around the lower left; the wiring for the pickup coils and the wiring for the low oil sensor, and on some models the sidestand switch wiring joins the party. In answer to you question about possibly solving your problem; yes it is quite possible, you can ohm everything out but will have to actually spin the motor to be 110% sure.
