I now have all the tins off my bike and I would like to give the bike a good wash and scrub in the areas that were hidden by the tank, fenders, and seat. Is there anything that should not get wet when doing this? Should I try to cover the coils and other electrical components with plastic bags or something to keep them from getting wet? Or are all the parts sealed enough from the factory to keep them dry?

This all depends on what has been taken off or loosened. Always a good idea to cover the coils. The TCI and it's connections are a good idea too. I would not trust that after so many years that the relays seals will hold all water at bay. So basically keep all electrical dry.
Don't forget that the top of the air box is open and could allow water to get sprayed into the carbs by a hose. The top opening has a removable rubber cap which can be removed slipped into a plastic sandwich bag and put back in place to keep water out. Just remember to remove it before putting the seat back on! The vent hose that goes from the front of the air box to the top of the left side tranny cover must stay attached or have the outlet nipple from the tranny covered so water doesn't get into the crankcase and into the oil.
This is what I know and others may have even more important things, so I would wait for some more comments.

this is the first thing I do to mine, tins come off, and she gets a soaking in a good degreaser, a scrub down and a wash off. No way I'm putting my hands on someone elses dirt...
