Ok so my shocks in my xj650 are going to be replaced with new shiny chrome ones but before I order them. Who has lowered their bike and what is the perfect height? I want to lower it a little bit. I've also heard of using Harley sportster shocks. Any suggestions?

None is best, but no more than 1" to 2" (erring on the side of 1"), unless you like replacing the u-joint.
What's perfect has more to do with you than with the machine

Do you know if the Harley shocks work?

I wouldn't put Harley anything on a fine machine like an XJ650.

Get a set of Progressives, they make replacements for the stock Yamaha shocks.

As far as lowering; I wouldn't. A stock XJ650 is a beautiful thing.
