    I've got everything coming to an end, just finishing up with the fuel levels this weekend and then it'll hopefully be nice enough to balance them the next week so I need a little bit of guidance here...

    Should I: Sync the carbs, set my mixture screws and then sync again or is it a whole other order?

    I take it you have done a bench sync' ?
    Set the pilot mixture screws to factory default, the bike should run, get it hot, then do a running sync, play with the PMS after that.

    Yeah, valves are in spec and the carbs bench synced.
    But after the running sync and playing with the mixture screws again, should i do another running sync?

    have you checked and adjusted the valve clearances yet? none of your carb tuning efforts will be worthwhile if you haven't.

    I'll be doing the two bottle method to sync my carbs, any tips before I get into that?

    Yes, it never hurts. ANY change which may affect the power output of a cylinder (or cylinders), may/will require another synch effort since the purpose of "vacuum synch" is to get the power output of each cylinder equivalent (measured via equal vacuum draw, which is a surrogate measure of power output).....so if you twiddle with pilot mixture screw #2, and raise (or lower) the output of that cylinder, then you should re-balance ("synch") the engine again.
