I’m using my stock air box and carbs rebuilt to stock specs. What is my best choice of aftermarket filters?

    K&N?
    Uni?
    Emgo (paper element)?

The system was designed to use a paper filter element. I would stick with the tried and true.

Thorough testing has shown that both K&N, and UNI filters result in a lean condition. Rejetting only partially solves that issue, and brings others along with it.

P.O. installed a Uni foam filter in my XJ700N and it caused all sorts of problems. OEM paper filter solved the problems. Stock is always best in my opinion.

4U8-14451-00 is the genuine Yamaha filter number. Compared to other paper style filters the quality is obviously better. $25.00+on eBay and worth the extra couple bucks. Beware of the cheapo knockoff brands, you get what you pay for.

Cleared the wax out of my ears. But you are right, my problems went away with the stock filter.
